The Morpheus simulacrum broke the encryption on the RSI signature database the Machines had captured from the Zion mainframe. Zion veterans whose signatures were on the list evacuated the Matrix to avoid signal-lock and termination; Niobe and Ghost were among them.

The Cypherite controller, Veil, led several assassination missions against compromised Zionite veterans. After one of these she was opposed by Colt, Zion's remaining ranking field officer, as well as other Zionites and Merovingian operatives who converged on the scene. Colt also led a mission to rescue data from a Zion organization area to which the captured archive had opened up access for the Machines.

The Merovingian tracked down and summoned the pod subroutine who had been in charge of overseeing the vanished bluepill, Mary MacHenry, but the subroutine refused to cooperate. Undeterred, the Merovingian arranged to have its log files stolen, and found that the Machines had subjected MacHenry to vigorous physical reconditioning before removing her from her pod.

The Effectuator snuck a team of Merovingian operatives into a Machine detention block where they rescued Hypatia, returning her to the city for some scheme of the Merovingian's.

Zion dug up old data captures of the original Morpheus, and these attracted the interest of the Morpheus simulacrum, but did not convince him not to unlock the Zion mainframe data archive for the Machines.

Cryptos persuaded the Machines to let him try approaching the simulacrum, in exchange for allowing him to remove entries in the locked RSI archive related to Cypherite operatives. The Machines agreed, and Cryptos contacted the simulacrum, using his old acquaintance with Morpheus, when the two were both operatives in Zion, as a way to get the sim's attention; the simulacrum eventually agreed to assist the Machines, in exchange for information Cryptos claimed to have about why Morpheus had been searching for Neo's remains.

In the meantime, E Pluribus Neo had managed to delay Cryptos' contact with the simulacrum, finding a traitor in their ranks, XanderX, who was attempting to arrange the meeting on Cryptos' behalf.

The Merovingian, through the Coroner, learned of a woman, Mary MacHenry, whose "accidental death" appeared to have been a cover-up by the Machines--she may not have died at all. Operatives helped the General track down her pod, where it was found that she had been carefully removed.

Agent Gray found a copy of the Taskmaster, summoned recently from 01 by the Merovingian, constructing a robotic army west of the Mercer Canal in Edgewater. Machine operatives shut down the robots.
